The Australian Defence Force has handed over control of its Moleana military base to the East Timorese government as the last Australian troops prepare to leave the country.

The Australian flag was lowered and armed forces from both countries paraded together in front of the East Timorese prime minister, Mari Alkatiri, at the base near the border with West Timor.

Australian forces have been operating from the military base for the past three years.

They are the last foreign military force to leave the country after Fiji and Brazil withdrew their military presence.

The ADF says personnel will begin leaving in a few days' time, and the last of the administration staff will depart on the June 24.

Australia dispatched around 5,000 troops to East Timor in 1999 after a UN-backed vote to separate from Indonesia.

More than 1,400 people are believed to have died in violence surrounding the ballot.

Monday's handover comes a month after the official end of the United Nations' military operations in East Timor.

A small number of Australian troops will remain as part of a defence co-operation program between Australia and East Timor.
